I'm in Auto-Beg-03, which has 12 players in 3 groups of 4. I'm a little confused, is it only the player with the top score in each group who goes through? That means the second stage would have 3 players, or possibly 4 if their was a tied score. Is that right?

Yes, that is correct. These tournaments are supposed to last 2 or 3 rounds only.
Every once in a while we do a bigger tournament, the 1st Anniversary tournament started last month with 186 participants.
